I was basically just wondering what the job of stopwatch entails. I know that they tamper with genes, and in essence just try to find the chronos, but I was curious to if they have a certain place that they all go to work, like a typical job? Or do they just scout the city, and keep their eyes open during their normal jobs? It is probably very obvious and I just missed something.
Also, I wondered, do they keep a file on different people who are suspected as being CDP? Or people who were, so they can keep tabs on them??

HAI. Those are totally legitimate questions!
Some have regular jobs and do the 'watching out' during those jobs but they get perks, access to just about everything.
If they do suspect someone, they do keep tabs on them. They have their work info, etc. They have access to them anyhow and they'll even follow them sometimes. =/
As for a headquarters, I added one. XD
